Ergo Proxy bercerita setelah sebuah bencana besar yaitu ledakan gas Metan . orang-orang dipaksa hidup pada kota yang terisolasi di planet yang gersang . Mereka hidup dikontrol oleh robot yang disebut AutoReivs . Di salah satu kota Rondo , Re-I Mayer dan adiknya , mereka melakukan investigasi kepada AutoReivs yang jadi tak terkendali setelah terinfeksi virus “Cogito” . Pada saat investigasi , dia bertemu dengan monster yang disebut Proxy . Di tempat lain dikota , seorang imigran Vicent Law yang ikut terlibat dalam kasus Virus Vogito ikut membantu . Bersama-sama mereka mencoba mengungkap misteri dari Proxy tersebut .
